I never used 2016 though I did install it on my desktop to try it out once but then uninstalled it (I assume that's what your talking about when you say it used to work) I stuck with the original that came with my Surface Pro 3 and use that same version on my Desktop as well as the Android version. While I understand Words pen support isn't all that, it's old school deigned for pagnation, where as ON is designed for the modern era, sans printing with endless note taking. Not sure what they have to do for note taking outside of collaboration that's now available but I do think there needs to be something for more sophisticated users. New installations from March 2020 and later with Office 2019 will have the OneNote desktop installed. As of March 2020, the OneNote desktop app is once again installed alongside the Word, PowerPoint, and Excel desktop apps. If it's irrelevant, why are you using PDFs, that was my point I guess The only reason to go to PDFs is to share the output with someone else?. OneNote was previously excluded from Office 2019 installations. While that's true, not everyone has it, so some Web app might be best, to allow people just it share a couple notes or share mark-ups etc? A cross-platform format would be best, but it's kind of irrelevant because onenote is itself cross platform. True, I don't think PDFs are the way forward.
